I was able to figure it out. Select the "Apps" Tab in iTunes for you ipad. Scroll to the list of apps that use iTunes for file transfer. VLC is one of them. Select VLC. Select the item you`d like to delete from the list on the right. hit the `Delete` key. File will be deleted from the iPad.

It should work just like it works for iPod and Iphone ... select your desired movie and the "delete" button should appear there in options.
